Not an issue for me...if the doors are open its normally daytime and I don't need that light, if I do I close the door and open the other for ventilation.
Depends on the size of your shop but I would most likely mount the lights to the outside of the door tracks if it is an issue having it obstructed

That's pretty much my thinking as well. When it starts getting dark I close the overhead door because if I don't the bugs will be joining me in force.
