That is correct. The water fills the 2 inch leg and then goes out the half inch line. An annual maintenance item should be removing the black cap and draining any debris out.
I also just replaced my pulse last year. Great furnace, noisy as heck. Be sure to have it pressure tested every year.

As long as nothing was leaking from the cap, i wouldnt worry about it. The cap is there to account for small leaks on the valve. But if you want to spend the 40 bux on the tool, its a nice thing to have.
