I need to drill a 9/16-18 bolt (not the head) for either a safety wire or cotter pin. Any suggestions. Thanks for the help, Jack

Just carefully center punch the bolt and clamp in drill press vise and drill. Eyeball the drill to make sure its straight. If you begin to drill and it seems to be drifting, then slightly turn the bolt and it should straighten up. Thats been my experience and I've drilled many similar to what you described.

Machinists vee-blocks will also aid in holding round stock while drilling.

I have had luck double nutting the bolt and drilling through one of the nuts using it as a guide.
