Looking at doing a reroof myself, as the cost savings is tremendous. I'm going to do the roof in at least two halves and may need to let it sit for a few days with just synthetic underlayment/ice and water shield. As it may rain, I would like to use cap NAILS or cap STAPLES. I've researched and seen that some manufacturers don't recommend cap STAPLES. What is your experience or opinion on cap STAPLES vs cap NAILS?

I used cap nails on recent project, partly because they were lol easy expensive, and was pleased with them. Just used left overs of asphalt felt paper behind siding.

When you follow the directions you have a good chance on collecting on your warranty. If you don’t, your chances evaporate.

I just did a 20 x 20 pavilion roof in my back yard. I used synthetic underlayment over a 2x6 TG roof deck with cap nails, worked great.

I used cap nails, but I installed by hand, as I didn't want to buy a cap stapler/nailer and no rental place within 25 miles rents one.
