Holes are drilled in electrical boxes everyday, it's fine. I drill holes and put 5/16 bolts in 3r panels all the time when I mount them to grain bins. Sometimes the factory holes just aren't in a good spot.
The only real concern would be that you don't drill holes in the top that could let in water, since this is a 3R panel.

Edit: now I see he may be talking about drilling the enclosure.
OP, can you mark up a pic to show where you are trying to drill? I might be missing something here...

It is installed inside. The other holes are recessed though, that means my hole will just have a gap.
Actually the other holes are extended from the back of the box. Make a shim for your lower mounting hole that you drill. No harm, no foul in this case. Probably needs to be 3/16" thick or so.

Of course that would be a violation...and create a fire hazard...

You can't add blocking between the studs? I wouldn't like the panel tittering on just one stud assuming this is open studs with no wall finish.
