I need to use my emergency heat since I need to replace the defrost board in the heat pump. I have two stupid questions.

On my thermostat I have the following options

System - heat - off - cool
fan - auto - on
norm or emergency heat

I know I need to switch it to emergency heat....I assume I need to turn the system to heat and I am not sure about the fan.

Also, when using emergency heat does it constantly run or will it turn off when desired tempature is reached

The thermostat should still control it, but I'd be worried that it would not work if you remove the defrost board.

The T- stat will control it while you have it in emergency heat and removing the defrost board from the Condensor will not hurt anything " while it is in emergency heat " . Make sure you pull the disconect for the outside unit before trying to remove the defrost board and also turn off the power to the inside air handler while working with the thermostat wires on the defrost board.
