I am painting the walls and an epoxy floor in my 2 car garage. My plan is to prep the entire floor first (degrease, patch, etch) then paint one side's walls, let dry then epoxy that side's floor. Wait for the floor to cure, then move everything on to the epoxyed side then paint and epoxy the other side.

My question is will there be any issues doing half of the garage one weekend and the other half the following? or do I need to epoxy the entire floor at one time?

There shouldn't be any problem doing half. If there's a cut line in the concrete use that to break at. That way you won't have any lap lines.

If you don't have a cut line you may have an issue with proper adhesion between where the overlap is (not to mention the visible lapmarks). I think Rustoleum suggests you recoat within 3 or so days. After that you may need to scuff / sand the surface to ensure good adhesion.
I applied the Rustoleum to my garage last year and my orginial plan was to do one side at a time. In the end I just pulled everything out and did it all at once. Really glad I did it this way. Much easier I think.

A few questions / suggestions:

-Are you using the Prossional Rustoleum (solvent based) or the water based stuff from HD? Go with the solvent based!

-how many coats are you going to apply? I suggest at least 2. The first coat is really more of a "primer". You won't be happy with the look / protection of just one coat.

-IF you decide to do one side at a time be sure to mix the base colors (part B?) together to ensure color consistency. There a several posts about visible color differences between kits.

-are you plaaning on applying the Rustoleum Premium Clear? It is a little tricky to apply but gives a nice look and great added protection / durability.

-when you are done prepping go back and prep some more. It really is the key yo success, in my opinion.

Good luck!
