Probably need at least 2 systems. One for the main garage and another for the upstairs. Upstairs one can probably get by with one 12-18k system. Might not be perfect but should make it decently comfortable. Main floor system probably needs to be 24k with ideally 2 inside heads. Or two 12k systems on opposite ends of the shop. One 24 with one head might work ok if you have it mounted where you do most of your work…but it will probably be warmer in the summer and cooler in the winter the farther you get from the system.

My shop is 30x36' attached, 2 garage doors, 2 window, 10ft ceiling. One 12k Fujitsu cooling the shop, and temporarily cooling my attached home (Approx 1300squft). For your shop I would do (2) 9k Fujitsu units, 9k should do it, but 2 units would give better heat distribution and redundancy; I have taken in consideration the roof is not directly above the shop. The upstairs, (1) 9k Fujitsu, should be plenty considering your insulation. Mind you the high efficiency units I have put out more heat/AC than they are rated for.
