Just get a 48v charger with the option to disable the equalization cycle. It's about the only thing I'm aware of that would matter between flooded and AGM since the higher voltage of the equalization cycle could cause the AGM battery to vent (bad). Equalization is used periodically to help prevent sulfation in flooded batteries, extending their life but can damage sealed batteries.
