Issues with Concrete Floor

A friend has had a significant (6,500 sq ft) floor completed with a continuous mineral flooring for interior decoration. It's not a garage - it's for the interior of his house, but there are some issues with the finish and I'm posting here to see if any sage advice is available.

The finished surface is from a self-levelling, coloured polymer mortar that is quickly and easily applied - in this case to a concrete poured floor. It has no joins and offers a polished finish that is easy to maintain and clean.

There are a number of problem areas in the finish that look like the screed has reacted to contaminants that were not cleaned off properly creating 'pock marks' and in other areas lumps and bumps that look like the floor wasn't properly cleared and cleaned before the pour.

Are there any suggestions on how to repair these issues?

My friend has contacted the supplier of the floor and they've said it needs to be re-done. Given the size of the space and that it's not all bad - just some localised issues, he is reluctant to do that without exploring the issues first.
