So I just replaced the belt and pump on my moms swamp cooler about a week ago and everything worked great.

Then 2 days ago the motor decided to end its life, so I went and picked up a new motor and cord (since they are not included) and because my brain wasn't working at that particular time I asked my neighbor for help on wiring the cord

Good news is the swamp cooler works, bad news is I think 2 of the wires got connected to the wrong ends because now high is low, and low is high.

So on to my question. Will it hurt anything to leave it like that so when we turn the knob to low it actually is high?.

I forgot to mention that it doesn't seem as cool as it did a couple days ago.

It's got the new pump and new filters so I have no clue why it wouldn't be quite as cool.

Did you re-use the original pulley, or buy a new one? If new, was it the same diameter as the old one? That could be a rpm issue, if they are different, maybe causing a lower speed.
Is the pump of sufficient size? They sell various sizes. depending on unit's CFM size.
If under sized, the pad wouldn't get properly saturated.

I used the original pulley and the pump is the same size as the old one.

Could be something as simple as slightly higher humidity levels causing it to not work quite as well?
