Never had a problem with my normal Craftsman 3 ton and my epoxy floor.

get some small tire tubes like from a bike or something and cut pieces out of them that will slip over the wheels of the jack
use a little weatherstripping adheasive to holt them on

If you do any kind of work on the floor, just accept the fact that it will be damaged. I figure I need to re-coat the floors in my commercial shop about once every 10 years to keep them respectable. I have pallet jacks with multi-ton loads, machinery skates, large forklifts, etc. running over my epoxy shop floors every single day.
My floors don't look all shiny and new, but that wasn't the point of putting down epoxy. The point was to make the floor cleanable and to reflect light. Spill some oil, or have a leaky machine? Wipe it up!
To keep things looking good, I use a standard floor buffer and pads. I cut, wash, and wax with the same chemicals used in schools, big box stores, etc.
Your floor was meant to be used. Enjoy using it and don't worry about scuffing it up. That's my take, anyway.

I roll my 2.5 ton long frame jack around my epozy floor all the time without problem.
