What kind of caulk is everybody using to fill them before they epoxy coat? Ive seen post where ppl say dont use any caulk with silicone in it or any dap brands but those are the only kind that home depot carries. I was just gonna leave them and epoxy then later clear silocone them.

Sika SL is good if you will fill post coating. Lowes carries it.
If you want to "cover" a material, make it a good epoxy based gel crack filler.

So what if I don't caulk them? Will he epoxy run in it or will I be able to control how much goes in.. And then later when epoxy drys put a clear caulk/ silicone down? If I do caulk them can I leave it low and let the epoxy fill he rest? Can I put he foam in and then just let he epoxy run over that with no caulk?

Epoxy does not run like water.

Epoxy coatings will not fill a void.

Coat your floor and put a suitable joint sealant in the void. You can use a thin rod. However, not typically needed on a saw-cut as the material will cling to the walls.

Use a product designed for this. Clear silicone will cause issues if you ever recoat.
