I would like to coat my stem wall when I do my floors with polyurea but I was wondering if I should fill in the holes on top and if there is anything recommended to use to fill in the holes that is fairly in expensive?

You could use a gypsum cement and trowel it fairly smooth. I like using Schonox, but if you wanted to stay very affordable, Gypcrete. Just be sure to give it a scuff and vacuum after it has setup , before coating.

Deep holes may require a second lift

A carefully applied cementious floor patch would work, you may need 2-3 coats due to sinking.
