This is my quick mock up for the crane side. I should be able to fit some more boxes above and below the bed, the ones below would be smaller so they don’t get hung up as easy.

The crutch would have to be modified to work out on the end, it hits some flared portion of the boom. Normally it would be in the middle of the boom with the cable diagonally crossing from the boom to the bottom of the crutch. Essentially it ruins that entire area of the bed.
Would have to adjust things to clear the door or rework it so that the door misses the boom where it is.
Perhaps raise the crutch with a rearward cant at the top of the Tool Box to fix both interference issues with one fix? Shouldn't need more than 2-3" up and ~6" back?
The rear is it’s own can of worms, it drops off like a cliff, no easy place to step. Then the rear (removable) rack is essentially always in the way, especially when using the crane, I usually remove it before using the crane but it is pretty heavy, then occasionally you forget to put it back, then you have to go back to get it. I would have made a place to store it so it is out of the way all the time, but still with you when you need it.
"The Drop Off" yes you need a step! A GOOD one, I had to drive this week as our driver is apparently entitled to a Vacation! WTF! and climbing up and down from these is a pain, I was able to use the tandem truck as it has better mirrors than the Tri-axle and it has a deckmate removable ladder that is more stair like than the typical vertical steps seen on most flat bed/roll-tarp trucks. Maybe check them out and build/buy according to your needs/tastes. And for that rear bar that is removable, what about making it swinging, something like the rear tire carriers on ORV's [see Mikes (Z's Motorsports) project thread he did one on his and his son's jeeps for a good look see of the details/ideas?

Then we have the hydraulic tank, ex employee built it to fit in a tight spot, but there is no sight glass or level indicator and the place where you fill it has a baffle about 2” below it, so it constantly gets over filled. I want to make a conventional style tank and remove this one.
I like that tank answer for the space saving design, that filler not so much as even with a sight glass you can't look away from the filler to watch, but both are repairable/just needs a little tweak. Perhaps extend the filler evenish with your bar and add a flush sight glass with a couple of protection strips along side the "Glass"
