I picked up what appears to be a version of a Wilton 643 1/2.
I have it all disassembled EXCEPT removing the pin that holds the spindle nut in place.
I saw a thread that suggested driving it out from the bottom.
This method does not work here.
The pin is already bottomed out and has nowhere to go.
There isn’t enough to grab and try to pull it from the bottom..
What is the trick to removing these?

Technically the pin should be able to be driven either direction but it might be easiest to just punch it back up and out from the bottom. Then you can remove the vise nut.

Edit: I went back and re-read your post again. What is it bottomed out on? Can you see the other end of the pin inside the vise body? Typically they are visible behind the nut and of course act as a stop keeping the nut from sliding back in the dovetail. Either way if the pin you are referencing does indeed hold the nut in it must be able to be driven out somehow. More pics?

Is there a good reason why the pin and the nut cant just be left in place? If the vise operated well prior to disassembly, it is adjusted properly and IMHO, there is no need to remove it. You can clean around it and replace the old grease covering those threads while the nut is in the vise body.

The pin bottoms out in the spindle nut.
It can’t be driven through it and the only access to the pin is at the bottom.
I can and will leave the spindle in place if it can’t be removed.
I’ve already solved the binding issue the seller complained about.
I thought it might be old grease but it ended up being a two inch section of corrosion on the spindle cover.

The pin is a very soft steel. If you wish to remove it drill it out and replace with a new pin.

Decided to go ahead with a complete disassembly.
Drilled out the pin.
The size was .19x.9
I’ll replace it with a .188 x9
There is no reason it needs to be that tight - it just holds the spindle nut in place.
