So in our new house the previous owner has a pretty slick workshop in the basement. It was completely under utilized and I plan to use it for much more. I am thinking part wood shop, part TIG weld area (maybe) and a general shop to tinker and fix things and what not. My garage is too small so this will make a nice area for those thing normally done jn a garage. The only problem I can see is the furnace/AC is in the same room. What issues can I run into building things in this same room. Will saw dust present an issue?

I would think that as long as you keep a real good filter in it then things should go pretty good. Is there so way you could block off the unit so that dust wouldn't get to it as easily? If nothing else maybe screen it off so that air will still pass through, but will block off the worst of the sawdust. Even at that you might want to have it cleaned once or twice a year until you get an idea of how much it collects.

If it is gas, the welding fumes can play havoc with the flame intake. That wont go in the house, but it could create all sorts of caustic or acidic fumes, or build up inside the burner tubes. Wood powder getting in there is also likely to cause problems.
If the system is a 90+ efficient unit, it either already has a fresh air intake going outside, or it has the capacity for that. If it does, or you add that, you wont have to worry about much except fumigating your family with metal vapors. You can get a welding fume arrestor (sucker) and solve that problem.
Wood dust is easily dealt with using regular air filters for the duct work. Wood finishes and paint have their own, obvious issues. Water based!
