Is it a brand new heater? If so, there is an oil coating on the heat exchanger that should be burned off on start up with the windows open. If it's an old heater, I would check the flue and heat exchanger for holes/cracks. Otherwise it could be another source in the apartment making those fumes.

Horizontal install must be stainless steel. Double wall galvanized is called B vent, which is not permissible in most locations for horizontal installs.

I don't know of any standard residential thermostat that could do that, maybe someone else does. Might be easier to wire a timer on to the heater and program it for what you want. Just leave the thermostat in heat mode, then when the timer allows, will pass power or signal to the heater.

Manifold pressure is after the gas valve, on the burner side. Do you have the proper vent cap? Some caps if they are set too low can block the flue. Combustion analysis would determine if it's normal or not.

Is there good flow from the venting? What does the manufacturer state for manifold pressure?

I would keep a spare on hand. Once the old valve finally gives up the ghost or becomes too annoying to deal with, then there is no major down time on the coldest days.
