    Is it a brand new heater? If so, there is an oil coating on the heat exchanger that should be burned off on start up with the windows open. If it's an old heater, I would check the flue and heat exchanger for holes/cracks. Otherwise it could be another source in the apartment making those fumes.

    Horizontal install must be stainless steel. Double wall galvanized is called B vent, which is not permissible in most locations for horizontal installs.

    I don't know of any standard residential thermostat that could do that, maybe someone else does. Might be easier to wire a timer on to the heater and program it for what you want. Just leave the thermostat in heat mode, then when the timer allows, will pass power or signal to the heater.

    Single wall clearance to combustibles is generally 6 inches. Clearance to combustibles can be reduced with proper barrier materials but I think you'll have to blast a new hole to make it right. Thimble appears to be the wrong type, doesn't have proper clearance around the circumference.

    Vertical allows for B vent provided your horizontal run is 75 percent or less than the vertical portion. So if you have 10 feet of vertical rise, and your horizontal is less than 7.5 feet, you can use B vent.
