I'm getting ready to install the cover panel on the backside of my kitchen peninsula. It a 1/4" thick cover panel. I threw a straight edge and the unfinished side of the cabinets and found the back's of the cabinets are out quite a bit.

The Drawer base 36" is 24 1/16" deep. The lazy susan 33 (corner cabinet) is 23 15/16" at it's widest and 23 11/16" at the skinniest point. That's a difference of 1/8" to 3/8". The face frames of these cabinets are screwed flush with one another.

(The lazy susan is actually 32 11/16" at the skinniest point. I subracted 9" (door opening) from 32 11/16" to get to 23 11/16")

Should I just cut some shims and tack them to the back of the lazy susan?

Yes, I would check that the top and bottom require the same amount of shim and install a full length piece of ripped stock both vertically and horizontally to give your cover panel enough support so it does not bow when it is pinned to the back of the cabinets.
